I put dual IB 12s in my mom's car several years ago (1999), and it still sounds great to this day. One of the best sounding (bass wise) systems I have heard. But, it won't be winning any SPL competitions.

Good for removing the solder AFTER you remove the part. BAD for removing the part itself. Be very careful when you remove those parts. If you overheat the solder pad, it will fall right off the board. This will make the rest of your work much harder. Those are not original caps, so you are in luck.

The cap change may be why the amp does not work. It is actually pretty easy to make an MS amp nonfunctional by replacing its caps. Generally something ends up shorted when putting it back together.

It looks like there are 3 manuals that talk about this, the MS275, MS250, and the MQ430 manuals. In the MS275, the blue dot (slave) position is mentioned as default. If you look in the manuals to these amps (located somewhere on this forum I believe), they explain the master/slave switch and function in great detail. If you run an MS amp with the switch in the slave mode, but do not have a master signal, I believe it will damage the power supply of the amplifier...

I originally read this post thinking the same subwoofer would be used in two possible sized boxes. Now that I see the question was two different subs, in different sized boxes, my above point does not really apply very much.

My guess is...

The larger box would have more output, because the remaining cabin volume would be less with it, and the smaller the listening space, the greater the output would be.

I don't use a heat gun to remove the sil-pads, I use a hex key to remove the FETs from the heatsink, and this seldom damages the pads.
