Configuration \ Tuning Questions

I've got a standard box that I bought ~6yrs ago when I bought the system.
I have 1x Xenon 600.1 amp, 2x x10d4 subwoofers, a Rockford Fosgate 1F cap, and an Optima Yellow Top battery

I have a 2006 Mazda 3, stock head unit (as well as mids and highs), with a CarPC installed. I have the CarPC running through the stock head unit and am still able to use the CD player and radio.

My questions are this:

Should I point the subs into the box (sealed) or out?
What are the ideal settings on the amp? I've been running +3 Treble, -6 Bass, and Fade +3 Rear on HU. I haven't really tweaked the amp since I got it and would like to fine tune it if possible.
Finally, what are some wiring suggestions? I current have the voice coils wired together and then each sub on it's own side of the monoblock amp.

I measured across the 2 farthest posts on the subwoofer outputs and it came up with ~4.5 ohms?

two farthest outputs ont the sub, so you are saying it has 4 terminals on the back? Which way the subs face really doesn't make much difference in sound. If they are reversed it gives a little more airspace for the speaker since the motor is not inside the box but it is just a matter of taste. It is also a matter of your taste as to how the amp is set up, do what sounds good to you but try to keep the bass adj down since it is stock speakers and the subs can do it.

Yeah my monoblock has 2 outputs on the amp. Currently I have each sub connected to its own output on the amp.
