I was reading the manual on the Auto EQ & Auto TA and it says to either bypass my LP crossover for my sub,
or set it to its highest value. Can anybody tell me why? Wouldn't that cause the Auto EQ
to adjust for the frequencies I would normally be filtering out through the LP crossover
and sending to my mids instead?

Basically it's trying to do the filtering itself. By turning off the x-overs in the amp or, in the case of some class d amps that have a lp filter only that's constantly active, it's telling you to set it to it's highest value so what ever adjustments the Auto EQ makes, it wount be affected by the lp setting on the amp.

Did that make sense?

Sort of. I keep thinking that if the EQ decides to cut the frequencies above my LP filter
to compensate for the sub playing at those frequencies, when I apply my LP filter it will
sound like those frequencies need to be boosted because the sub isn't playing those
frequencies like when the Auto EQ was tuning itself.

If that makes any sense!

Also, does it affect the Auto EQ and Auto TA if I have my rear speaker RCA outputs going to my subwoofer.

Yes it will effect the 'auto' tuning. It will try to tune your subs as if they were to be highpass rear speakers.

As long as the amp's x-overs are off then you'll be good.

Would you recommend switching them to the sub RCA outputs then?
